چکیده

Can we find the family trees, or pedigrees, that relate the haplotypes of a group of individuals? Collecting the genealogical information for how individuals are related is a very time-consuming and expensive process. Methods for automating the construction of pedigrees could stream-line this process. While constructing single-generation families is relatively easy given whole genome data, reconstructing multi-generational, possibly inbred, pedigrees is much more challenging. This article addresses the important question of reconstructing monogamous, regular pedigrees, where pedigrees are regular when individuals mate only with other individuals at the same generation. This article introduces two multi-generational pedigree reconstruction methods: one for inbreeding relationships and one for outbreeding relationships. In contrast to previous methods that focused on the independent estimation of relationship distances between every pair of typed individuals, here we present methods that aim at the reconstruction of the entire pedigree. We show that both our methods out-perform the state-of-the-art and that the outbreeding method is capable of reconstructing pedigrees at least six generations back in time with high accuracy. The two programs are available at http://cop.icsi.berkeley.edu/cop/.

Identity by descent in the mapping of genetic traits

This report shows how the descent of genome from an ancestor to currently observed descendants results in identity by descent (IBD) in current individuals, and hence similarities in their DNA at genetic marker loci. Conversely, data on the marker genotypes of individuals provides inferences of shared descent of genome in current individuals, not just genome-wide, but in specific genome regions....

Contrasting identity-by-descent estimators, association studies, and linkage analyses using the Framingham Heart Study data

We explored the utility of population- and pedigree-based analyses using the Framingham Heart Study genome-wide 50 k single-nucleotide polymorphism marker data provided for Genetic Analysis Workshop 16. Our aims were: 1) to compare identity-by-descent sharing estimates from variable amounts of data; 2) to apply each of these estimates to a case-control association study designed to control for ...

Identity-by-descent estimation and mapping of qualitative traits in large, complex pedigrees.

Computing identity-by-descent sharing between individuals connected through a large, complex pedigree is a computationally demanding task that often cannot be done using exact methods. What I present here is a rapid computational method for estimating, in large complex pedigrees, the probability that pairs of alleles are IBD given the single-point genotype data at that marker for all individual...

SNP-based linkage analysis in extended pedigrees: comparison between two alternative approaches.

BACKGROUND Linkage analysis on extended pedigrees is often challenged by the high computational demand of exact identity-by-descent (IBD) matrix reconstruction. When such an analysis becomes not feasible, two alternative solutions are contrasted: a full pedigree analysis based on approximate IBD estimation versus a pedigree splitting followed by exact IBD estimation. A multiple splitting (MS) a...

Approximating identity-by-descent matrices using multiple haplotype configurations on pedigrees.

Identity-by-descent (IBD) matrix calculation is an important step in quantitative trait loci (QTL) analysis using variance component models. To calculate IBD matrices efficiently for large pedigrees with large numbers of loci, an approximation method based on the reconstruction of haplotype configurations for the pedigrees is proposed. The method uses a subset of haplotype configurations with h...
